Question, I am currently planning to start a fitness exercise. My current goals are general fitness, health and some amount of body size increase. My current body is a slim kind and has been free of any exercise for 2 or more years. So what I am planning to start with is by ramping up protein intake(just healthy fat and protein from eggs and avocados, maybe milk as well) and running 2-3 kilometers a day. I don't plan to start weightlifting in the near future. So will I achieve a significant body mass and size gains? I am just concerned the running will make me scrawny. Does anyone have some positive experiences around this?

However, if your plan is to gain muscle mass, you need to do exercises that will make you gain muscle mass, and Running is not one of those exercises. Sprinting is better than running, but still muscle gain is not it's first purpose. If you really want to gain muscle mass, you have to do weight lifting(hypertrophy exercises) by progressively overloading the weights. Taking more protein without giving the reason to your body to use it(for building the muscle) is not going to be useful, the protein will be just broken down by your body and thrown away as a waste product, in the process it will also affect your body, coz excessive protein without any use in your body is not that good.
