He became a human and died in the flesh, but all the while He was on the throne with His Father and The Holy Spirit. Even in His Holy Mother's womb, he was there in flesh but also on the throne with His Father and The Holy Spirit. Him being present in the flesh on earth does not hinder His presence elsewhere. God is omnipresent.
